Thanks for the reply. My originally question related to how to decide the max. temp. and rate of heating/cooling for simulated annealing. I was thinking that something more beyond regular minimization/equilibration/300 K dynamics was needed because my initial structure was rather bad, particularly in one region where two porphyrin cofactors were highly distorted. Perhaps what you suggest can be useful for relaxing just that region. I’ll probably try regular dynamics first, as David suggested, but out of curiosity, how did you do the simulated annealing for loop optimization?
