it is no problem from the program point of view, but you would need
parameter libraries for the amino acids with alternate protonation states
for the terminal residues. This were not developed in the recent force
fields. As Jason mentioned, it is a lot of work (it would triple the number
of amino acid residue libraries), and only a very small fraction of users
would want to use these. I don't know if these are available in the GROMOS
for fields. You could develop them yourself if it is required for your
project.
