So I ran my 100 ns MD (nstlim = 12500000, ntwx = 10000) and then ran cpptraj on the four output files (25 ns each) to get one larger trajectory file.
trajin MD_prod1.mdcrd 1 2500 5
trajin MD_prod2.mdcrd 1 2500 5
trajin MD_prod3.mdcrd 1 2500 5
trajin MD_prod4.mdcrd 1 2500 5
trajout fibril2.mdcrd
go
fibril2.mdcrd should have 1,000 frames, however, when I load it in VMD or Chimera, I am only given 189 frames.
In VMD (or Chimera) I load the prmtop file and the mdcrd file and only get 189 frames.
