Definitely use a .frcmod file. The .prmtop file isn't intended for
that sort of modification, and it is only barely possible in any case.
 Load the frcmod file into tleap after loading your other parameter
files. From there, tleap will write you a prmtop with the proper
parameters (assuming you performed the steps properly, or course). To
double-check, make a prmtop with and without your mods. Some parts of
the prmtop will be hard to interpret even so, but you should see
differences in reasonable locations. Also, of course, it's better to
use a frcmod than to modify the original parameter file, though you
can do that, too.
