Yes, it works if I provide the full path to bugfix.1to17.tar.bz2: ./apply_bugfix.x /home/../amber11/bugfix.1to17.tar.bz2
but AMBERHOME is well defined in my case. Anyway..thanks.

When I type echo $AMBERHOME, I get /Users/jennifer.muzyka/opt/amber11. I have downloaded the script and the patch tarball both to the same amber11 directory.
