Dear Erik,

First, the ndiff.awk not found error is due to the $AMBERHOME variable. Do
you have your AMBERHOME defined correctly in your shell environment? It
seems it's still looking for /usr/local/amber11, not your home directory.

Secondly, you probably need to enter the directory of amber11/src and do a
make install. and see if you missed that procedure.
