Dear AMBER members,
Is there any special consideration to the membrane or solvent when SMD is performed on membrane proteins?
The direction of the force would be in the same plane as the membrane (a membrane complex is being separated due to the force activated on its two component in opposing directions), than the work to be calculated according to the Jarzynski average.
