There are a number of popular plotting programs out there. xmgrace is one of them. gnuplot is another (here is a gnuplot tutorial/reference: http://jswails.wikidot.com/using-gnuplot). matplotlib is another choice for people familiar with Python programming (and numpy) -- it provides a matlab-like interface. There are also a number of spreadsheet programs available, like libreoffice or openoffice.

The trick is to get the data into a format the graphing programs will understand (and in the format so that the graphing programs will plot what you want to plot). You will probably have to experiment to find the plots you like best.
