Hi Bob,

You do need to check your Cygwin installation. looks like something is
missing there, and you are having trouble with the most basic
commands. Maybe something got corrupted?

Just so you know, I can install and test AT 1.4 in cygwin with no
problems, but with some test failures:

Finished test suite for AmberTools at Tue Jun 1 17:53:09 ESAST 2010.

305 file comparisons passed
13 file comparisons failed
0 tests experienced errors

The test failures are mostly roundoff differences, apart from 2 sleap
segfaults in:
$AMBERHOME/AmberTools/test/sleap/pdbent/Run.pdbent2
$AMBERHOME/AmberTools/test/sleap/amoeba/Run.amoeba_sol
