Although the temperature does recover on some runs, and the density
later equilibrates to the expected value, the final structure after a
short "production" run (100 ps) and GB minimization has higher energy
than the starting structure. Thus, it is not an effective refinement.

Below is the remainder of the run 2 output. It looks like the
restraint energy is already high after the first 500 steps. I will
see what other information I can gather. (I will also look at the end
of the heating phase, to see if there is anything obvious.)
