That file should be there (it's in the tar file, not created by configure_at):
slater% tar tfj AmberTools-1.0.tar.bz2 | grep Makefile_at
amber10/src/Makefile_at
amber10/test/Makefile_at
If you have lost this file, you may need to retrieve it again.
