You could look in Section 23.3 of the AmberClassic manual for one approach.

But I would recommend starting with 3DNA
(http://web.x3dna.org/index.php/fibermodel), especially if you have a very
CG-rich sequence.

A second idea is just to grab a PDB file that has a Z-DNA that is closest to
the DNA sequence you are interested in, and start from there.

Others on the list may have better advice -- I think a lot depends on what
the base sequence is, and on what you hope to learn.
