hi,

the mutation feature in pdb4amber is a naive implementation (and I suggest
to use other tools (not sure which)).
You can use this example:

pdb4amber --pdbid 1l2y -m 1-ALA,2-ALA,3-ALA

means: mutate residue 1, 2 and 3 to ALA.
