Hi,

Antechamber is not the correct program to use here; that is for
parameterizing small molecules. You want to use tleap to generate
topology/coordinate files from your PDB file. You may want to run the
PDB through pdb4amber first. Since you are new to this I recommend
doing a few of the beginner tutorials (http://ambermd.org/tutorials/)
as well as reading the tleap portion of the Amber manual first. Hope
