Hi,
Cpptraj version 12.1 is 4 years old at this point (and is not even the
most patched version of 12!). I recommend upgrading to AmberTools 16.
If there is a problem it may have been fixed since then.

Can you visualize the output trajectory? Does it seem to be corrupted
in any way?
