Hi,

If you are using cpptraj and your output is 'byatom' (the default) you
should be able to create a gnuplot-readable file directly by changing the
output extension to .gnu in the matrix command. You should also be able to
convert an existing square matrix data file to gnuplot format like so:

readdata distmat.dat read2d
writedata distmat.dat distmat.gnu
