What platform are you installing on?
You can get around this by typing the command:
./patch_amber.py --ignore-fails --update
(you will have to type this twice). This is worrying, though, since it
should not happen. Perhaps try extracting AmberTools 12 again into a fresh
tree, but it seems like your tarball is not extracting the .patches folder
which should prevent this from occurring...
