Hi Sid,

I think your second procedure is the correct one.

You vary r2,r3 with the values of this distance you are interested in.
Typically r1 < r2 = r3 < r4. r2 and r3 should be close to the value you want
the distance to be in a particular window while r1 and r4 should be far away
if you want a harmonic potential (page 103 amber 11 manual). You need a
different restraint file for each window.

You will have to choose the range for the distance based on what makes sense
for what you are doing.
