Hi Amit,
I think your system *does* in fact have "ar". You can check this via "which
ar". You should see something like "/usr/bin/ar". If this is true, my
other comments are below

This looks like a problem to me. Look at the directory -- it says
/usr02/bioinfo102/ABRNA/Amber 11
That space there is probably causing you problems. The error message
complains that /usr02/bioinfo102/ABRNA/Amber does not exist, but the real
folder is Amber 11. Your OS was apparently able to cd into the
space-containing directory, but ar is not able to properly parse it. Rename
your Amber 11 directory something WITHOUT a space and try recompiling again
(don't forget to set AMBERHOME to the correct value!)
