You should be able to patch the mmpbsa_py source code by following the
instructions on the tutorial website:
http://ambermd.org/tutorials/advanced/tutorial3/py_script/mmpbsa_patches.html
That page says to:
cd $AMBERHOME
patch -p0 -N < mmpbsa.patch.all*
