I have never tried to get pmemd running on cygwin. A possible impediment is
use of some standard unix library functions in pmemd_clib.c; it all depends
on if those calls are available from cygwin libraries. It has never been a
priority for me because this is unlikely to be a high performance
environment, but it might not be all that hard to do (for someone who really
wants it...).

In both the Amber 9 and Amber 10 User's Manuals, there is no indication that
PMEMD can be used in a Cygwin environment. Is it, indeed, correct that
PMEMD cannot be used with Cygwin? Thanks!
