Currently the best option under Windows is to use cygwin.
(
http://www.cygwin.org/) This is essentially the BASH shell for Windows and
includes an X11 server so you can build AMBER and AMBERTools. We hope to
have a series of configure scripts - aimed at Windows Cluster Server 2008
within 6 months or so.
