This subject should be addressed in the manual for your mpi installation.
Some systems require standard input to be redirected from /dev/null/. This
is true on Altix and probably other SGI's.

E.g.

mpirun -np 4 $AMBERHOME/exe/sander -O -i mdin -o mdout -p prmtop -c inpcrd
</dev/null
