May be easiest to make a new topology file: delete the waters &
ions from a pdb; e.g. assuming the residue name is CIO:

% egrep -v 'WAT|CIO' file.pdb > newfile.pdb
% tleap
> x = loadpdb newfile.pdb
> saveamberparm x new.crd
> quit
