Hi Matthew,

I'm not sure, but here's how I'd do it:

tiMerge ('mask for protein', 'mask for mutated protein', 'mask for Glu',
'mask for Lys')

The result here is that some of the atoms in Lys and Glu will have the
same coordinate (common atoms). Now in amber, you can set timask1='mask
for Glu', timask2='mask for Lys', scmask1='unique atoms in Glu',
scmask2='unique atoms in Lys'. This way, the common atoms among Glu and
Lys will be linearly transformed and the rest will be softcore. I may be
wrong, but it seems to me that "softcore" in tiMerge has the same
meaning as "timask" in amber.
