Hi Anselm,

Thanks for the suggestions. I have a question about the LIE approach. When the interaction between mask1 and mask2 is computed, is screening from the other charges in the system considered, or is the calculation essentially of the two selected masks isolated from everything else?

I don’t know if the MM-GBSA approach for the decomposition analysis will work for my purpose. Is the decomposition available in a “stability” calculation with MMGBSA?

What I ultimately want to analyze is the change in residue-residue interaction energies as a function of redox state. That is, which residues have the greater change in their interaction energy with the redox active center as a function of the redox state of that center. The procedure I mentioned for getting the interaction energy is even more laborious than I made it sound, because for this end, I need to repeat it for the trajectories with the redox center in the oxidized and the reduced states.
