Thanks so much for your comments! Yes, exactly, my fall-back idea was to divide the total number of titratable groups into overlapping active/inactive domains and to move around the protein, so to speak.

I was wondering if empirical rules have been established for relating percent of solvent accessibility to pKa shifts in order to have a rough guideline for identifying residues with potentially the largest shifts. In writing this, I realize I could just do this for my system: starting with the most buried and working my way down the list of increasing solvent accessibility, at each point comparing to the reference pKa values.
