Hi,

Without more information I don't think anyone would be able to help
you. It's not clear what you mean by 'drops in the rmsd', and why this
might be bad or something you don't expect. You'll have to at least
post what cpptraj input you're using as well, and maybe attach a
picture of a plot that illustrates the behavior you mention.
