Dear Oliver Grant, thanks for the reply.

I am carrying out two investigations.

I) The first involves the interaction of GAG with a protein.
I made the parameterization of Fondaparinux using Glycam-web.
But I do not understand how to put the topology files generated together
with the protein file to perform the DM simulation.
Which files from the parameterization to use and what information to load
in the xleap in the process of generating the files
GAG.prmtop and GAG.inpcrd, for example.

II) The second involves DM simulations with the three cyclodextrin models.
As the structure is cyclical I was unable to obtain the topology with
Glycam-web.
I understand that I need to manually edit in the PDB file the names of the
types of atoms and the 3 letter codes for each monosaccharide.
As it is the first work with sugar systems, I have debts on where to find
the information and build the starting files for the molecular dynamics
simulations.

If you can provide more information on how to follow the 2 jobs, thank you
in advance for your help.
