 Hi,Thanks for the reply. I am using Amber16. Has there been major changes to DNA/RNA parameters in Amber 17 or 18? I have tried to run at 300K also with the same outcome.
To test whether the aggregation is happening due to the lack of proper GB parameters of phosphate P and O outside of nucleotides, I renamed the linker residue to something that is recognized as a nucleotide by egb.F90 in the Amber source code. This entirely fixed the aggregation issue, but there are other issues like the DNA unfolding. I am running at 300K now.

parameters for DNA/RNA in amber 17 or 18).

By the way, 310K is pretty high in GB simulation (in my experience), you
can try with 300K.

How long did you run? (implicit solvent has faster sampling, so you might
want to run much longer explicit water to compare).
