Try the following:
cd $AMBERHOME/lib
ln -sf ../miniconda/lib/tcl8.5
ln -sf ../miniconda/lib/tcl8
ln -sf ../miniconda/lib/tk8.5
Then try again. As for the CUDA issues, I suspect you need to reinstall
the nVidia driver against your upgraded kernel (one of the reasons I
abandoned Ubuntu for Gentoo a long time ago).
