This is way too general a question for people on the list to be able to offer
much help. Generating parameters for a repeating polymer is probably closest
to the problem of generating modified amino acids that are part of a
polypeptide. You may want to look at tutorial B5 to get started.
The R.E.D. site (referenced from the Amber web page) may also be helpful.
