The only reason this should happen is if you made changes to some of the
source code that were incompatible with that update. There are a number of
ways this can happen (applying a test patch that someone released to allow
you to test it, unpacking an old copy of some of the source code on your
tree, making code modifications yourself, even if it is just adding or
deleting whitespace, etc.).
If you can't reverse (or don't know what you did to) break the updating
script, your best bet is to unpack a fresh copy of AmberTools 13 and Amber
12 and install that.
