Hi,
These two messages make me think that somehow your amber12 directory
has become corrupted:

In particular, there absolutely should be a configure2 file in
$AMBERHOME/AmberTools/src/. Did you unpack AmberTools13 into an
existing amber12 directory? That *might* cause this strange behavior.
My advice is to start from a clean AmberTools13 installation and
proceed from there.
