Hello Dr. Yildirim,

Thanks for your discussion and valuable suggestions. These helped me a lot.
Now lots of things are clear to me. Still learning.

Finally we, me and my supervisor, decided to use FF99 parameters, your
revised chi parameters and only the missing parameter from SantaLucia to
run the simulations for modified nucleosides and oligos containing modified
residues.

I tried for few modified nucleosides with FF99, FF10, FF99CHI and FF99TOR
and checked with rdparm command. Its working now.
