[AMBER] If i strip water from the trajectory files, would it influence the analysis results?

Hi everyone,
my systerm is protein-ligand,and in top and crd ,i add a water box,use
periodic boundary condition.
I want to analysis the trajectory.The mdcrd files are very large , so i
intend to strip water from the mdcrd files .
Is it affact the simulation results?
