It appears that you already patched these files (master_setup.F90,
pmemd.F90, and runfiles.F90) yourself before patch_amber.py tried to apply
bugfix.7.
You can make patch_amber.py ignore these failures if you're confident that
they're OK by using the flag "--ignore-fails", so your command will look
like:
./patch_amber.py --update-tree --ignore-fails
Make sure the tests pass afterwards, though.
