Dear Sur,
        You can use ptraj to culculate any torsional angle.
You may use diheral command e.g.
dihedral name mask1 mask2 mask3 mask4 (out filename)

you may use it for modified bases also.

How do I calculate backbone torsion angles in amber, actually I am doing simulation with modified PNA:DNA duplex, can you please suggest me any amber module for torsion angle calculations.
