Thank you Jan-Philip and Bill everyone who has helped me with this. I have
re-formatted the .pdb file that I have and everything now works. It wasn't
ArgusLab that caused the problems, it was me manually editing it and messing
about with it so much I think that upset the formatting.

I re-loaded the .pdb in ArgusLab and re-saved it, then I altered the columns
to include all the necessary columns that Jan-Philip mentioned were absent.
Now it looks like the below and I get the desired prmtop and inpcrd files
using the method I described in previous emails.

your PDB ATOM lines are problematic. What is this ArgusLab software? It says
its PDB output complies (ah no, "compliel") with PDB format 2.2.

In fact, ArgusLab obviously totally screwed up doing this job. The ATOM
lines are only correct up to the atom name, i.e. up to character 16 in the
line.

The next parts are just wrong. The residue names are missing, the residue
sequence number is missing (both are essential to leap), the chain ID is
non-existing or wrong (must be 1 character long and I don't know what "LIG"
then actually is). Actually, I don't know how leap parsed the coordinates,
if it did, because even they are in the wrong place.

Leap is assigning residue number 0 for all atoms:

Created a new atom named: C81 within residue: .R< 0>

Compare these two lines from your PDB file:

ATOM 107 N LIG 1 107 -4.607 61.732 1.407
ATOM 331 N LIG 1 331 8.335 61.332 1.407

This is the same atom name "N" and no different residue sequence number
(missing), which therefore was set to 0, leading to

residue 0: duplicate [N] atoms (total 2)

You have to find a way to get proper PDB input files... :)
