Ah. It's always best to say the explicit version rather than something
like "the latest version", which is what you already said. In fact, Ubuntu
11.10 was released a month ago, so you never know when you may be wrong ;).
Also, we are not in the habit of releasing versions of Amber and
AmberTools that simply don't compile -- the patches just fix small bugs.
If you want to omit them, it's important that you see what the bug fixes
you're omitting fixes and make sure that you don't plan on using that
functionality.
If you insist on using Amber11 with AmberTools 1.4, then it will work fine,
as long as you don't want any of the functionality offered by bugfix.17 for
Amber 11 (which is a massive GPU feature enhancement with large performance
boosts for pmemd.cuda).
