Dear professor:
    Thank you for your advices. I had strip out molecular and other ions by modifying the MMPBSA.py script:
I had delete Magnesium ion from this var " INPUT.append(':WAT:Cl-:CIO:Cs+:IB:K+:Li+:Na+:Rb+') # strip_mask" in the MMPBSA.py.
And I had visualized the mdcrd files created by MMPBSA.py using the VMD and checked by manually producing mdcrd files using the VMD program.
     I had tell MMPBSA.py not to strip out the magnesium ion ago and for the convenience I directly delete Magnesium ion from the script. The result was similar. I thought this had worked and proved by the out file:

 Have you visualized the mdcrd files created by MMPBSA.py to make sure the
trajectories made my MMPBSA.py coincide with the all the prmtops you
provided? Specifically, make sure both the complex and ligand mdcrd files
have the magnesium ion present. Based on the input file written in your
e-mail, you never tell MMPBSA.py *not* to strip out the magnesium ion. And
by default, MMPBSA.py strips all water molecules *and* ions from the
originally provided trajectory file.
