By the way, the warning message in the leap implies that the structure in
crystal structure may have some problem. After you do the minimization, it
will be ok. Another thing, The "XYZ" in inter-coordinate prep input file
does not mean the prep file should use Cartesian coordinates, it has other
meaning.

Dear David,
Your input file do works, but I cannot judge whether it is correct or nor,
for in ppi.prepi file the coordinates are in z-mat format, but in the
lig.crd are in Cartesian format.
Moreover, I don't know whether amber change the order of other properties,
like mass, charge, etc.
