Be sure to check the "using Amber on IBM machines" link at the Amber Web
site. It has updated MACHINE files and patches for sp2 and other IBM
machines.

This is pretty weird: setpar is in set.f; startup_groups is in ew_setup.f.
Do you have (non-empty) set.o and ew_setup.o files? Try doing a make clean,
followed by just "make sander" , to see if that works. Since the errors
seem to be in compiling sander.LES, you *could* skip that step if you
don't need to run LES....

Carlos Sosa (who runs the IBM site referred to above) may also have some
ideas.
