You manually have to change the time in restrt file. t=0 would not work in
case of restart.

After equillibrating a DNA system in water/Na+, I performed a 100 ps MD run

time began at 100 ps, even though I specified t=0 in the input file. What
else do I need to specify to get the production run to start at 0? Here is
the production input file:
&cntrl
imin=0, nstlim=5000000, t=0, ntx=7, irest=1,
ntcm=1, nscm=5000,
ntc=2, ntf=2, dt=0.001,
cut=8.0,
ntpr=100, ntwx=1000, ntwv=1000,
ntt=0, temp0=300,
ntb=1, ntp=0,
&end
